was can't be used because the punctuation marks are not proper.
You should use was when the sentence is like this:

Here,One of the students is a noun clause & who was having the exam is an extra information about the noun clause(noun complement.)So The punctuation marks are really important.​

i think our dude has forgotten to put the puncts! cuz if u say one of the student who were having the exam fainted, it's like to say one of the guys who were having the wall painted(for exmp.)there are 2 problems here:
1.the sentence is imcompelete
2.the wall can be painted but the exam cant be fainted(the meaning is nonsense)
so as i guess WAS is better.

Nope,ur example is not the same as that sentence.
in the sentence that Pegah mentioned,there are 2 interpretations.
The act of fainting can relate to one of the students or the students who were having the exam.(having the exam in this sentence means taking exam.)
So,if the act of fainting relates to one of the students,You must use was & two commas between noun clause complement.And if the act of fainting relates to the students who were having the exam,you must use were.
your example,actually,is not a complete sentence.it's a dependent clause.The meanings of the word "have" are different.

After some verbs we can use these words in a form of a sentence not a question.
Well,I guess some examples may help you:
I wonder why it is raining!
I don't know why it is raining.
I'm not sure why it doesn't work.
As you can see in the examples,To be verbs can't come exactly after these words.
First the subject comes then the to be verbs.
